The difference is that скважина means there is a hole in the ground that brings water into колодец.Kолодец can be without скважина, and that would mean that the owner will have to buy water in bulk and put into колодец for future use. Having колодец co скважинou is what you want to have!

: у них на участке и скважина (обычно глубокая метров на 30 или 50) И колодец. Богато живут.
